Is there a way (or is it available yet) to set NTFS and IIS permissions in Windows-hosted accounts?

If you need a certain directory restricted, the current procedure is that you open a ticket and support will set it for you.

NTFS permissions will be available in WebShell4 that will come with H-Sphere 2.4. Hurry up PSoft

Yeah, that will be very cool if we can set permissions ourselves without issuing tickets.
