Finally success, and restarting the server just to ensure.
This boiled down to a rather bad design flaw.

Change any sections in the root Web.config file that have allowOverride="false" to allowOverride="true".
not a shared hosting friendly update. We had to temporarily make this change, and this error is not well indexed by google. Error 1603 on aspnetwebpages.msi for Mr Google. someone else can benefit from our work now.
