With multiple domains do you recommend that I setup multiple sites in Dreamweaver?

That means that each site will have its own template file as well as its own directory.

In dreamweaver it's possible to setup unlimited count of sites. It had nothing
to do with your domains. But it possible to setup ua different site setup for each domain.
Each domain and subdomain will have a different directory, it's also possible to make
different ftp logins for each directory/domain.
